A lot of things will change if aipmt and aieee are merged. If we simply look from the perspective of students there 3 probs
1) It is unclear how a student appearing for PCMB will have to attempt the paper. If it is like 4 papers in a single day.. it will be a exhausting for him/her to complete all in the same day.. And will serve as a disadvantage for him against others going for PCM or PCB alone.
2) A bad day can ruin a student's whole one year. Two days gives a student two opportunities to prove himself.
These two causes will only affect those who are appearing for both ... but the biggest problem will be
3) Confusion during counseling. And it is a serious problem. The system of counseling is not built in a way that it can counsel students for the number of colleges it attempts for every year. EC has discussed this already last year in detail for AIEEE.

I dont know whom Kapil sibbal is trying to help by merging aieee and aipmt. Merging of all medical colleges under one joint exam and for engineering under another is much better than this.. but for that too a better system of counseling should be prepared first.
I think this decision by the court is good.. we are not yet ready for a joint exam.. However, merging could have reduced some corruption in exams ... for which i think MCI is not ready :p
